It appears to be the case that if I place emails in folders on my Mac, I can no longer see them on my iPhone. This is extremely inconvenient. Am I missing something or is there a way around this?

If you have created folders "on my Mac", then these folders are visible only on your Mac.

You may want to use Smart Folders.
